Can you check to see if the field "Actual Effort Updated from Timesheet" is turned on at the Project Level? This is required in order for the time sheet data to update actual effort. There is also a setting system that will automatically turn this on for all future projects (in Settings >> Time Tracking >> Setting 10.1).
