Customers would like to be able to configure the system generated emails and alerts: i.e. wording, layout, CSS/HTML.

I'd like to add myself to this request as well - would love to be able to control and customize these to have a more company-specific look and feel and adjust the wording or even add additional items to the e-mails that go out (like the Clarizen ID is not included on many notification type e-mails right now).

Yes i would like to be added to this request too. For scope of my requirement you could review the Salesforce.com email template functionality.
This would be extremely valuable in allowing us to create and maintain standard project email templates
