If they are active you can still save as baseline but the snapshot of the saved project would be of the current state only.

Project already active: Can I add a baseline?
I have some projects that are already active. Is there a way to add a baseline to them without moving the data (task dates) that's already in there?

You can also use the multi-baseline app from the app store (free) and save a secondary baseline.
