Almost definitely you have a filter or a sort in place which is changing the order of the project. Look at all of the column headers and see if any have a little arrow icon. If they do, just click the menu on the right of the field header and clear the sort. (V6 has a new feature where you can filter/sort any view, even if there is a hierarchy).
