I am not certain if the row limitation will be a factor here, but have tried to simply create a View of what you want to see (with the appropriate fields and filters) and then export to Excel?
Is there any way to extract data other than the Clarizen to Excel app? I am concerned about the 30,000 row limitation. I don't really need to analyze the data in Excel anyway. .csv format would be fine.

I would just use the Excel addin, I think it would be the most convenient way to export a lot of data. You can set up the sheet so that after you run the report once, future updates will only bring in new/updated items... so you would have to hit 30,000 new records as opposed to 30,000 total records in order for the update to time out.
