Is there a way to set the number formatting on a report result? I have very large numbers and I'd like to use a comma format and suppress the decimals in the report columns and/or in the highlights.

Yes indeed. When you edit columns for a report, you should see a format column that lets you configure numerical and currency fields. You can also click the "000" button to see options for shortening very large numbers.
somehow, I'm not seeing the same option :(
AND I don't see any options in formatting the 'highlights'
Remaining effort is a different type of field (duration) than a number or currency, so there will be different formatting options.
