In Salesforce, currently each Clarizen Project has a lookup field where the Account (to which the project relates) is set. This is how those objects are linked together. We are wondering if this can be changed to Master-detail relationship. This would be very beneficial as we would be able to create a roll-up summary.

You should be able to by insuring that all Clarizen Project records have the Account lookup field populated. Please see the following Salesforce article and third party supporting resource:
